We also ran across the startup delays due to McAfee "on-access" scans. There are so many .jar files out there that the scanner took ages every time the program initialized. We ended up excluding a few directories from the on-access scans, and that really helped. (N.B. you may well run into the same thing with the newer Sametime Connect clients as well, since they are also Eclipse-based.) While this may not really be a best security practice, I believe that you're still safe in that any actual "de-archiving" of any of those jar files should trigger a scan by the McAfee client.
